so the wraith now control atlantis, theres not much ya can do with jus t john sheppard to protect the bases, reckon this will effect the story progression?

No, not really. You'll still have to fight the battle over Atlantis and some time later Midway will be made available and then you can recapture Atlantis.

okay thanks, any idea when the battle over atlantis will take place? and will the fleet be allocated to me cos atm i have nothign in pegasus since sheppard got killed

So it's like even if you fail you doesn't (fail). You can't fail with other words?

Well, if you fail you'll lose control over the space over Atlantis but that's it. The outcome of the battle doesn't change the story.

so yea the tac battle over atlantis, are you supposed to only have puddle jumpers and whats the objectives as they are listed as missing when i was playing it ther,e and i lost

As I said, the mission doesn't work properly. You should have gotten the Daedalus later in the mission as well as Shepperd (I think) but there are a few lines in the script that messed everything up. So yeah, in a way you are "supposed" to only have jumpers and the spacestation. I think at the time it is impossible to win the mission except you can defeat 3 hives and their darts with 3 (or was it 2?) squadrons of puddle jumpers.
